The first half was uneventful, with the home side slightly edging the proceedings going into the break with no shots on target.
Shrewsbury scored in the 50th minute through Fejiri Okenabirhie with a counter attack once again being costly for the Blues. The away side doubled their lead in the 69th minute through Luke Waterfall's back-post header.
Southend United remain 20th and only sit above the relegation zone on goal difference. Shrewsbury Town move up to 15th and put 5 points between them and the drop zone.
